This is where communication is key. All you need to do is say the word "inefficient" and you'd be surprised how their attention to what you have to say is undivided.
When I worked FT with an agency, one of their designers had the habit of things being splashed all over the place ALONG with random screenshots that didn't need to be in there (and yes, this were visible, until you made other layers that were over it invisible.)
You just need to communicate that this messy PSD is counter-productive. They'll change that very quick.
